Netherlands - Vlissingen to Amsterdam Inland Route

As has been said, probably the best guide is the ANWB Wateratlas Staande Mastroute. This has most of the info you will need. It's in constant use on our trips. You may also like the ANWB Waterkaarts H I & J, but these have much the same charts, just go a bit further off the route.
Shallowest part seems to be around Buitenkaag, chart says 2.4m but I think there is more than that. Assuming you have a fixed mast, know the exact height, very tall masts have to go through the commercial locks on the Volkerak.
Depending when you are going, watch out for weed, I had to remove about 50kg from my rudder & prop on the Markermeer & some on Volkerak.
I found the best way to get up to date info on harbours is to google them. Info on marina depths is often limited, the Dutch seem to assume you will have a sensible shallow draft. We are 1.8m and can often just scrape in.
If you want a quiet night there are some free moorings in places like Haringvliet & Hollandse Diep but are remote, lots of free anchorages too.
I've never tried to do it in a hurry, but I reckon 3 days is comfortable, Say Vlissingen - Dordrecht, Dordt - Haarlem, Haarlem- Amsterdam [1/2 day]. To do it in 2 days would need careful planning for bridge openings and lots of boring motoring.
PS; I also have an Android app - Vaarkaart Nederland which has charts & some info on depths and harbours but not sure I would rely on it 100%, but it does give links to many marina websites, so handy as back up.

I found that the places to watch for depth are where they load aggregate. One has to keep to the opposite side of the canal. Twice i have stopped dead when I have hit shallow water next to a loading area. Presumably due to overspill going into the canal
