Battery charging

I have got both my batteries off the boat. I have got a 'fancy' charger that will charge the battery and then supply a trickle indefinately to keep the battery fully charged during storage.
Can I fully charge each of the batteries seperately and then link them together with the charger keep both fully charged through the winter ?
If not what is the best plan ?
Charge both seperately leave one on trickle and allow the other to slowly discharge over the next four or five weeks and then swap them over ? Or is there a better way ?

I have three batteries and one of those small chargers which have three output states. I just rotate a different battery on charge every three weeks.

Why not just link batteries in parallel and connect up the charger, all batteries charged.
