You don't say if you are using spirit-based or water-based stain.

Whichever, either there is varnish residue there which is preventing the stain penetrating in some places – hence the blotchy effect; or, specially with a timber like pine, you needed to apply a wood conditioner first. Wood conditioner seals the surface to an extent and gives a much more uniform absorption of the stain itself.

Now you have stained the timber and got a blotchy effect, I suspect the only way to make it better will be to use a stain varnish – you can tint oil-based varnish with a spirit-based stain. Sand it thoroughly, finishing with about 220 grit paper and then brush on a coat of tinted varnish.

You may need to apply several coats to get a reasonably consistent effect.
