The windows on my Elizabethan, which I recently had refurbished, are simply screwed onto the GRP coach roof. Is it possible to change this to through bolts and are they likely to give a stronger fitting?

Yes that will be much more secure, but you will need to make the bolt length able to take a domed nut or arrange to have the bolt end cut off and the nuts hidden behing a strip of decorative moulding to avoid accidents,
You can also use tube nuts as used on older Beneteau and Westerly windows

Thats the right bits, I take it you are concerened about mixing metals, does not seem to be a problem. I reused the the ones I took off my 1973 Westerly Warwick ,
