Need more info, I'm afraid.

Does this happen when it's raining ?

If so, it could be leaking in from above.

If not, it could be an internal leak from your freshwater system. Do you leave the system pressurised overnight - i.e., water pump on ?

I'd suspect the latter on the basis that you say it only happens when you stay on the boat.

check your shower over flow box . every time you use hand basin [ not all are connected to it]or shower, you put water into it, if its blocked, theres a filter in it,and a bilge pump, it will overflow,
use the manually bilge pump to empty bilges before you go to bed. then check under floor on waking and see how much water there is, something is leaking and you need to trace it.

If there is a leak from your fresh water system, unless its the main water tank or before the pump you would be aware of it cycling all night [clicking] as the pipework is repressurised.
