I have just fitted a VSR made by BEP. The unit has an LED on it. Is this lit when both batteries are charging?

yes the led comes on, when the relay operates to show both sets are charging, it will go off when the voltage drops, to separate them, you can see the instructions at: http://www.bepmarine.com/Voltage-Sensitive-Relays-166.html

Agreed. We have the same system. The LED is on most of the time, I think because the batteries are perpetually trickle charged by soalr panels, and the loads are light. You could test it by deiberately running down the voltage and checking at what voltage across the engine battery the LED goes out.
