VP KAD44 EDC issues

I (and others) have been working on various problems on a friend's boat, twin KAD 44 on outdrives. Major issue is the starboard control lever in the wheelhouse isn't recognised and does nothing, the one on the flybridge works fine. When you press the station button in the wheelhouse the port red light is solid, starboard flashes. Press the flybridge one and both are solid red and work fine.
Swapped the control lever connections, fault stays with starboard. Someone else swapped flyybridge and wheelhouse controls, fault stayed put. Connections we can get at cleaned but they looked ok. Both wheelhouse levers resistance varies with lever position but one resistance range is quite different to the other. The wiring for the station ecu things were swapped but no change. Tried another edc controller but that made no difference.
Any ideas how to solve this greatly appreciated.

If it works from upper helm the issue lies between the helm control and the MS unit, MS unit nips the interface between the two helm stations .
Disconnect the ms unit for the loom and set up as a single station then try .
Does the lower helm have a SPM module fitted ? If so disconnect that by unplugging and connecting the correct plugs back to the throttle control.

MS unit, couldn't remember what it was called. A marine electrician swapped the wiring of those over which made no difference. I am not sure if he disconnected it and set up a single station, worth a try.
Not sure what a SPM module is or what it looks like, or where to look for it. The mass of spaghetti at the wheelhouse controls is hard to get at never mind follow but I think the throttle wires just go into the loom.
The boat is a BT35 about year 2000.
 
Got a chance to have another go at the boat last few days. From memory we tried bypassing the MS unit at a previous attempt but it seems to expect two controls and won't go. Does it know it has a twin station EDC fitted? Maybe disconnect both units? Just disconnecting the plug to the MS unit means the engine won't start, same withs swapping the plugs over. I took out the loom and EDC and plugged them directly into the engine plugs. Starboard red light flashed and wouldn't go continuous, same behaviour as in the wheelhouse, engine wouldn't start. I have continuity in every wire from the controls to the ecu, no broken wires.
I am guessing a faulty MS unit would stop the flybridge rather than primary controls from working? Any way to test the MS unit? Would continuity between controls and ECU mean the fault is in the ECU?

Fault codes coming up are:
5.3 the Kompressor won't engage, tested the clutch which clicks with 12v applied, not sure this is relevant.
2.6 power supply.
2.7 no info to module.
4.3 temp alarm. We have had no issues with temperature.
5.2 neutral ind short on wires.

Not sure where to go from here, any help much appreciated.
