On my new boat I have both heads Electric , ( big mistake ) , they will flush out but on in , can any advise.

Yes it’s both
Cloud 5 - unless you advise what sort of toilets you have, I assume (one should not assume) they are the same model we cannot offer any advice, or we can but we might be wasting out time.

We have 2 toilets, but one is manual the other relies on one electric motor which pumps in and out simultaneously ('separate' pipe work) and the even with this simple system there could be more than one reason for the toilet not to allow pumping in - blocked water inlet, water inlet closed off etc etc.

Unless you tell us as requested what the toilets are - you will struggle to get the right answer. Is the water inlet common to both toilets or do you have two independent inlets.

If you don’t know the make of toilet can you say the make of boat ? This might give a clue to toilet but normally they have some branding. Does it make any noise when trying to get water in?

Lifted her out yesterday to check any blockage, all clear
Just 2 years old this month , but has not been used ( Covid )

And, as I asked in post 9, has it been like this from new?
 
gentle question - have you confirmed that water is passing through the inlet seacock(s) ... shut seacock, take pipe off.. quickly check flow with asuitable receptacle in place.. I only ask because I had a similar issue with a manual lavac and the problem was a blockage of the inlet seacock on the boat side of the seacock. It was slight unnerving to open the seacock and observe no flow... quickly resolved with a wiggle of a thin screwdriver.
 
No it’s only since I got out ( Covid ) ,

Are the toilet controls correctly set? Many electric toilets have a push button to simultaneously flush and empty, plus a rocker switch which allows the flush water to be turned off, so that the bowl only empties.
