I would definitely take it off.

I went down with a friend today and he concluded that she does sit a little stern heavy - for example, the seawater slops through the drain holes of the splash-well and if I sit on the stern the slightest wash will lap over the transom. At rest with nobody aboard, the transom is perhaps 2" above waterline max. (Wouldn't expect much more with the 90 on the back perhaps)

Going to try moving some weight during the week...

This does sound wrong. My Arrowflyte is similar (75 Merc is basically the same engine as on your Arrowsport; same weight) with water slopping in the drain well witches hats with one or two adults stood in the back but this was never a problem with either of the two Arrowsports (again same basic engine) that I have experience of.

It does kinda sound like too much weight in the rear for whatever reason! Strange.
 
Slightly different experience with our Arrowsport 155. I admit the 90hp we fitted was 5hp over the max, but it was the same weight as the 85hp. The water was always close to the top of the transom, the well would fill up pretty much every time we stopped and then drain as soon as we got on the plane. Water never actually came into the boat. Fletcher sportsboats dont have a huge amount of freeboard anyway, and the deep V means they sit low in the water.

You have had a lot of experience with your other Fletchers and it looks like you have checked everything. I just cant get my head around the need for ballast in the bow, something must be wrong, with the 90 it should leap onto the plane in a couple of seconds even if fully loaded.

Is there any chance its got a serious amount of water under the floor ?
