I agree with Steve regarding the places he reccomended.
Olimpic marine is near Lavrion town a few miles north of cape sounion and is quite expensive but the most safe marina.
Zea in Pireus is always full and you must reserve in advance.
Do not live your yacht in Kalamaki .
Porto Heli is a safe place with good transportation to Athens.
