how do i remove stern gland nut at gearbox end

my stern gland nut has came loose and also the grub screws that hold the shaft on were missing found them below in the bilge. the shaft has been riding in and out and has done the prop in against the stern keel i think the thread on the nut has been stripped but i need to withdraw the shaft the problem is i cant withdraw the shaft far enough to clear the coupling any ideas?do i have to remove the coupling on to the gearbox?
 
Are you saying that the shaft has been moving in and out of the half coupling? If so then it needs repositioning and reclamping. Not sure why the gland nut should have a stripped thread. Posting a picture would help for advice.
 
If I have correctly understood the situation, the propshaft has become free from its drive flange possibly due to the nut on the forward end of the shaft coming off and the grub screws have fallen out. Furthermore, the screwed collar on the inboard end of the stern gland has come loose and is believed to have stripped its thread. The resulting axial freedom has allowed the propeller to foul a part of the rudder/skeg causing damage. You do not have enough clearance behind the propeller to allow the shaft to be withdrawn sufficiently to remove the screwed collar.

If this interpretaion is correct, separating the propeller shaft's drive flange from the gearbox drive flange should provide more space to allow removal of the screwed collar.
