On my boat I have a 1,2, both rotary switch made by Perko. On the back it has 3 large terminals for Bat 1, bat 2 and common, but then it has another two terminals smaller terminals. Does anyone know what these two are for?

"alternator disconnect".........in the event of someone turning off the battery switch while the engine is running, there would be no battery load on the alternator, possibly leading to fried electronics; some switches have terminals to connect in the alternator circuit to reduce the alternator output if this happens.

Perko's website has diagrams showing how to connect them.

If you only have an outboard, there's usually nothing to connect to, just make sure the engine's stopped before turning off the switch.
