I am looking for a few large (2" or 5 cm long) screws (ideally A4 or A2 ss) with a hex head (i.e. to tighten with an Allen key) and a chunky self tapping thread (i.e. good at holding through a layer of GRP)

Do such things exist?

I assume you have checked with A2A4 and with Seascrew

If you want to tighten with an Allen key, you'll need a Capscrew not a Hex head. Hex heads you tighten with a spanner (or socket).
 
Shipwrights working on my boat needed some of a non standard size and we could not easily find. So they cut the tops on the right sort of head and had them welded to the bottom of the right sort of coach bolt. Don't think it cost a lot and they ended up with excatly what was needed.
