Replacing fresh water tank... Flexible or Rigid?

If you want to paint the tank then pretty much any pure epoxy will be OK. The one Viago suggested is no better - or worse - than many others. The reason nobody will tell you it is OK is because it needs to have a potable water certificate and that is expensive to get. Too expensive to justify selling into the yacht market anyway.

I would pass a vote for Tek Tanks. We had tow plastimo Tanks before but after being caught in a force 9 both tanks split even though they were secured, I think that using flexible tanks is good if they are kept in the centre of the boat and not likely to move too much although I would certaintly recommend fixed. We had two Tek Tanks made for the Port and Starboard side with baffles and three inspection hatches in each one, another good point to having fixed tanks. We found that we even increased capacity with Tek Tanks as they were mouled to use every possible space. Having a guage is a big bonus epecially for long distance sailing. We had First Marine install ours and are very happy with the job.

If I was to go the epoxy route, can I just paint it over the blisters? Or would I need to do an osmosis treatment on the tank first?

The blisters are mostly around 5-10mm and there are so many it would be impractical to try to deal with each one individually.
