I'm going to replace the windows (frameless) with the Margard MR10. Which sealant should I need to use? 3M 5200 will do the job?

You need to be very careful with Lexan. Solvent-based adhesive sealants can cause stress-corrosion fractures in it. I don't know much about 3M 5200 and their website isn't easy to navigate, so not certain about it. I have always used Sikaflex 295 for the job, it is formulated for this purpose. Some good info on doing the job can be found here He recommends that you don't use the 3M stuff.

Depends where you are, but Bostik in USA make a product which is Bostik's Simson ISR70-03 repackaged. The stuff is a polymer-based adhesive/sealant which has no solvents and sticks like hell. You'll need a primer to do the job properly- it protects against UV, but if you've got a UV barrier, it's not neccessary. That's the right way to do the job!

I have just replaced the polycarbonate windows with clear silicone marine sealant. This is the only application I would use silicone for on the boat but I have been unable to find anything else suitable.
The windows simply are screwed onto the mahogany saloon sides (varnished). The last fixing lasted five years and the sealant let go fairly easily for a re-varnish job.
If you forsee having to remove the windows in the medium term, don't use a permanent adhesive.

I agree, silicone sealants are good with polycarbonate, being water based there is no reaction. Their strength is not very good though, so I wouldn't use it as an adhesive, which I think is what the OP was asking.
