Just to get this clear, I visited Cobb's Quay for the first time a few weeks ago and paid the marina. No one asked for any additional harbour fees. Should I have paid a fee to Poole Harbour in addition to the marina fee?

Very probably although the marina my be able to take the harbour dues on behalf of PHC.
They are not likely to included automatically without your knowledge as that could result in other PH users , normally berthing or mooring elsewhere, paying twice.

If you are troubled by the possibility that you may not have paid you could ring the PHC office but I don't think the consequences of not paying will be as severe as failing to pay the London Congestion charge or the Dartford crossing charge
