Lucky (or not) I have a smallish fuel tank (34lites) (Yacht) So I carry three 10 liter 'top-up' containers. At the beginning of the season I decided to pump from the containers to tank. This left a small amount in the bottom of the containers which I transferred into a clear plastic container. Holding it up I was surpriser at the dirt that was laying at the bottom.
So for the rest of the season, I have not filled the tank directly from dockside/marina pumps, but refueled the spare containers, this give time for the 'dirt' to 'decant' to the bottom. l then refueled or topped up the tank from the now 'decanted' containers, carefully using a simple pump to leaving the rubbish at the bottom.
 
I use a "smart" funnel even when filling from the pumps. Stops anything like this crud and also stops water. I also use fuel set. My diesel always looks beautifully clear (touch wood)

Can you give me some details of a "smart" funnel? I picked up some crap fuel in the Acores - cost me a new fuel injection pump - very, very expensive

I've used a Baja funnell from West Marine. Excellent bit of kit; filters down to 10 microns. Only complaint is that it is rather slow.
