I know nothing of these engines, however unless difficult I would suspect swapping the ECU over will at least validate that the ECU is working correctly post repair. Given it has been repaired etc this must be the first thing to check I would have thought.

Multiple faults are of course possible, just less likely.

Not quite sure if that will work jrudge .... and that may be one of OP's problems ... In twin installations one engine rotates to the Left (L) and the other rotates to the Right(R), and suspect that the ECU is configured specifically for the L or R rotating engine ... the serial number or the engine and gearbox will tell OP which is which and someone who know the DDEC ECU module may be able of telling OP if the ECU configuration differs from the L or R engine rotation...
