There is a very bad smell coming from under the floor where the Waste valve and shower pump is situated. We have emptied the waste tank but the smell is still there. Any ideas?
 
The smell is from bacteria in the seawater in the sytem. As already suggested the hoses can be porous allowing the smell out so replacing them with sanitation grade butyl hose would be useful. to reduce the chances of smells in the future it is wise to fully pump all the waste into the holding tank so there is only water in the hose then pump fresh water through when you leave the boat.

The smell is very difficult to eradicate completely if you are using seawater for flushing (as most do) but flushing with fesh and leaving the tank empty helps as does a deodorant spray to hide any smell left.
 
Is it a sewage smell or an acrid sulphurous smell?
If it's sewage change the pipes/check for leaks and give everything a good soaking in a strong bleach solution and leave it overnight before cleaning up.
If it's an acrid smell - you may well have a dying battery. Check to see if any of them are warm to touch.
