As an aside, do i presume correctly, with the aux battery removed from circuit and engine running, i should see voltage from the charging circuit on the loose terminals thereby indicating that the battery (when replaced) will be charged.
Has the multimeter a diode test ? if so isolate battery switches, then do a diode check between the alternator terminal and both battery terminals. No need to run engine and you have a definitive answer, a faulty open circuit diode would test okay with alternator running, but you still would have a faulty diode unit.
