Battery problems

Guys, just looking for a few suggestions re a battery problem that's cropped up. I've had the vetus battery monitor giving off warnings for a couple of months with a gradual fading of the Amber LEDs until the red came on. The boat was out the water but still on shore power. When I put it back after several months on the hard standing both the engine batteries were fine but no domestic electricity once under way. So I figured either one or both gave up the ghost. At the same time the green battery charger "power" on panel lamp started alternate flashing between red and green. It stays on green longer than red. I replaced both domestic batteries but still have the flashing going on. Just wondering if one of the other engine ones are on the way out as well? Was thinking I could disconnect one at a time and see if the flashing stops and hopefully indicating a below par engine battery as well? What do you think? I serviced both alternators when it was out of the water but that was at least two months before the flashing issue,
 
Keith, can you check the voltage of the batteries with a multimeter? Test them immediately after a run, where they should be around 14v, then after a couple of days, then after a week. If there is a significant decay to say 12 v after a week, with no load on the batteries, then they are probably shot.
