If you enter the EU from a non-Eu destination you have to clear in no matter what your passport is. My wife has an Irish passport and that was explained to us when I tried to check out of Roscoff and they would not check me out without my fife also being in attendance with her passport.

We cleared in at Dunkirk in February, Grand Large Marina were kind enough to organize a taxi for us since our French is terrible. The return trip cost us £52 with the taxi waiting while our passports were stamped. Be sure to take a raincoat if there's a chance of rain, we spent at least 15 minutes getting soaked waiting for someone to open the window to take our passports.
