I have the Aero4gen with a regulator for two battery banks. Is it ok to have one of the battery banks disconnected (the wire from the regulator not connected to anything)?

Yes. Have same set up & done it a number of times when working on the boats electrics.

Thanks, i had a suspicion i'd read that somewhere. Any idea if the same goes for the main x-split charger for the whole boat system?

Off hand I dont but it is usual to combine spare outputs from multiple output chargers, X-split is only a low loss alternative to a diode splitter so I would think so.

I cant find any on line instructions but Driftgate say, "Contact us by phone, fax, or email and send us details of your problem and/or system requirements and we may be able to provide a solution to your problem",
