Our wooden coachroof has a rubbery stuff glued to it, and a hardwood moulding around the edge. To stop water getting between the moulding and the coachroof a fillet of grey sealant has been added. Over time this has shrunk and allowed water in, so I'm stripping it back to revarnish and replace the fillet of sealant - the question is which of the plethora of Sikaflex (and other brands) products should I use?

It looks like silicon from the pic, which is not suitable, as you have found.
In similar situations I use Lifecaulk which is non-permanent but has a good degree of flexibility. Its available in teak-ish brown as well as white and its less stringy than Sikka on application.
 
That dam moulding is a pain!! Mine is the same but has been glssed over but water still gets in through the bottom seal and works its way into the plywood sides.
Fair enough its lasted 30 years but I think If I was buiding anew then I would overlapped the plywood roof to shed the water right off, even if the overhang didnt look so good and migh restrict the side deck a bit.
I guess you need something you can overpaint or overvarnish. I can get away with white exterior sealant but my roof and sides are painted.
 
Try Wurth bond and seal. Being polyurethane based, it is not as sticky as silicone and a rag soaked in meths will fetch the excess sealant away cleanly.
No hands sticking to the rag, the kitchen tap, the fairy liquid bottle, the washing up bowl and ultimately the hand towel either.
A far more civilised product.
