Strainers above or below the waterline

I'm installing air con in the boat in a couple of weeks time. I have a Vetus strainer (intake filter) and reading the instructions it says 'don't install below the waterline'. Since the pump is not self priming (as most are not) the strainer must be below the waterline (surely?)
Is this just a Vetus safeguard statement and do most people have similar devices fitted below water.

Best way is to fit the thing so the outlet pipe from strainer is just below waterline (hence your self priming issue is fixed) and the glass lid is just above. Then you can just remove/lose the lid without flooding. I appreciate, this may be being a bit fine tuney about it

One our boat with factory installed aircon, the aircon strainer is below waterline whereas the genset and engine strainers are just on the waterline, as per above
