I have two 120 Watt solar panels in parallel charging starter and house batteries through a PWM dual charge controller. Will there be any problem if I have to join the batteries to start the engine? Also I have a VSR which will join the batteries when the starter battery is fully charged. Can this damage the charger? Lastly is there any need/advantage to insert a switch on the positive lead from the solar panels to the charge controller?

You have a similar setup to me, apart from I have an MPPT controller. I have had to combine batteries to start on a few occasions with no harm done to the controller. I do not have a switch between panels and controller.

I have something very similar; 120Ah house bank + 40 Ah starter charged through a PWM dual-battery controller with a VSR for engine charging and an emergency parallel switch between house and engine circuits which I used hwn my engine was playing up. Neither VSR nor paralleling seems to bother the controller in the least. I have no switch between batteries and controller because I can't imagine not wanting solar charging.

JumbleDuck - Thanks for your reply. I thought that would be the case.
