I have an old peace of wood and try to restore it. Surface is full of scratches as old wood have .
Question: When I finish grinding what is most convenient material to fill scratches and holes? Would like to be transparent as the last layers will be clear lack.

Well, the traditional way is to use the same stuff as the last two layers will be, i.e. abrade back, clean and degrease then varnish, repeating until you can see your face in it. Something like 7 coats will do it. I do know that varnish sticks to 2-part, so you could try filling the scratches with epoxy, but this is much harder to sand to a smooth finish.

If you have holes to fill then use very fine sawdust from the same type of wood and mix with a clear waterproof glue to a thick paste. Fill the holes, allow to set, then sand back ready for finishing.
Good luck.
