Perkins Prima M50 acceleration problems.

I have a Perkins Prima M50 engine in my boat with 2500 hrs indicated on it.
When the engine is hot the throttle doesn't always respond when changing from forward/reverse or reverse/forward even though the lever on the Injection Pump turns when the cable is advanced. The shaft rotates at the speed of the engine idle speed.
When cooled the problem seems to go away.
If the throttle does respond after a while the engine immediately assumes the revs suggested by the position of the lever without hesitation or hunting. The engine will then run continually without loss of speed until the next time the lever is put through neutral and into the next gear. The problem is getting more frequent and lasting longer going from once in the year 2011 to 30 mins as soon as I launched this year.
I have pt in a brand new gearbox this winter.
Has anyone experienced similar symptoms and if so how did you cure it.
