Perkins Perama woe

Hi all
Trying to help from a distance with this one:
Said engine starts a bit roughly, then clears and runs for a few minutes (3 or 4) then rough and stops.
Obviously fuel supply is the first suspect. So electric pump in line with mech lift pump and all filters changed (old ones cruddy). Does the same. Rough starting might be a duff heater plug, that gets looked at today.
Exhaust seems to be clear and cooling water (indirect system) exiting out the back with some whitish smoke? It has three injector jerk pumps in one unit, so unlikely to be timing for the smoke, as veried by shims.
Mech lift pump has been by passed to no effect.
Primary filter is above the fuel level and electric pump, but was looked at for air leaks when changed.

So, any body know these and has some thoughts?

Clogged atomizers?

Don't know the Perema (have a Perkins Prima M50). Is fuel injection electronic? Our mechanical fuel injection pump started to leak after about 7,000 hours - attributed to US bio-diesel. Rebuilt by Bosch and now much better.

Like to know what it turns out to be.

The odd bit is that it runs fairly smoothly for a few minutes before stopping.. Simple mechanical injection by in line pump, not a rotory like the M50.
A while back I sorted out a prob that was similar with a blocked exhaust, that nobody had looked at, while having several goes at the engine, but it does not seem to be that.
 
The problem I had recently with water in the fuel was that it wasnt obvious as the boat was on a swinging mooring the water was constantly getting mixed with the diesel with the boats movement ,it was only when I took a sample of diesel home and let it it settle that I realised that there was water present.This was on a Perama m20.
I would also run some injecter cleaner through the system .
