I've got two replacement engine mounts, should these be painted to prevent them from rusting? Is there a certain paint to use and do I need to avoid getting paint on the rubber parts?

I replaced mine but they were plated so I didn't paint them. I don't see that painting will do any harm and may well extend the life. I would definitely try to avoid getting any paint on the rubber bits, the solvents could well damage them.
I had to replace mine because they had 'melted' after a few dousings with diesel.

I ordered some mounts from Robush and was advised that they didn't need painting.
I did the same about 25 years ago, identical to the BUKH ones but unpainted and a fraction of the price. I had the correct paint and decided to make them match the BUKH originals. I don't think the base plates were painted and just wrapped the rubber parts with masking tape prior to painting. They still looked perfect when I sold the boat in 2009. Paint didn't touch the rubber and they were a perfect match. I don't remember any problems with the unpainted base plates. I don't think there's much in it either way.

Shouldn't be painted but if you do, don't get it anywhere near the rubber!
