old screw holes in deck - sealant or filller?

For the first time I've had a rain water leak. Looking hard I've found some old screw holes (from quite small wood screws I think) that appear to have been filled previously (the previous owner was meticulous) but it now looks as if the filler has gone missing on some of them.

Would I be best to fill them with a smidgeon of epoxy putty which sets hard or sikaflex which remains flexible? I don't think there's any movement of the deck at all in the area. However the old filler does seem to have gone.

Advice would be appreciated. And in the same vein I seem to have a hairline crack around the molding on the chain locker. Captain Tolley's creeping crack cure just runs out of the crack into the chain locker so it's only superficial. Again - epoxy putty or sealant? I think in this case there might be a little movement when the lid of the chain locker is stood on.
 
Most epoxy is not very UV resistant, so better avoided if in direct sunlight. It is probably better to use a polyester resin filler, or use epoxy putty, but cover it with a UV resistant gelcoat repair. For small holes a gelcoat repair kit is probably all you need.
