My flybridge cover is growing flowers, well fungus I suppose, It's yellow roundish things, loads of them, you cant scrub them off. Strangely my cockpit cover dont suffer from this. Is there a reason??

Probably lichen; it's a sign of a good clean healthy environment. :) Are the covers of different ages ? A newer one might have more waterproof dressing treatment on it.

I understand that if you collect tab ends of ciggies, and soak them in water, and spray the water over lichens, they don't like it. Or chuck salt water over them.

(No, I am not suggesting you take up smoking again )

The other wheeze is to use path moss killer, but some of them are a bit toxic to pets.

This one claims to be OK

Jet wash the little tinkers off, nice wide spread and they will come straight off.

Its easier to do it while the cover is on if you can stand on the slope under the fb windscreen, need good grip shoes (crocks are ideal) and you will get soaked but it is quickest way to get shut.

It doesnt damage stitches, if the thread has rotted it will expose them but it will not harm good quality thread.

I do mine once a season, usually as I am changing the radar arch hanging baskets.
