Since replacing the diesel fuel filters on my boat engine three years ago it has run only about 50 hours. Should these filters be replaced on a regular basis regardless of hours of use?

No. However, the replacement interval depends on how big the filters are, how fine they are, how dirty your fuel is, etc. The easiest way to know when they need changing is to install a vacuum gauge - the vacuum increases as the filter becomes dirty/blocked.
