Flushing freshwater side of the engine.

This may be a silly question....

Ive removed the heat exchanger from my engine due to shearing a bolt on the exhaust elbow. The inside has a heavy layer of sludge so am going to rinse the whole system with acid and then flush

Once ive run the engine for 15 minutes with acid and water im going to rig a hose to the header tank, to the water pump and the drain valve on the engine block and then run dock water through the system.

Question is should the thermostat be installed for this or will it stop flow between the heat exchanger tank and the engine?

Best leave the 'stat out.
