I have various old screw holes all over the wee boats ceiling , a couple are sources for slight leaks.
Is milliput putty the best way to filll them and seal any leaks seeing as its being done from below, and other options will drip?
or should I be looking at another way?
Possibly a bit more info needed as your photo seems to suggest the deck has a core fitted, Plywood? . If that is the case then you must stop the water getting in from the outside. The internal holes will not matter in that case, more likened to tell tales that warn you of deck leakage problems. What are the blackened areas further forwards though.

I'm not sure but it looks like someone has glassed in a some bits of ply , possibly to strengthen the ceiling ? or just to give the headlining screws some depth to bite in?
Doesn't look like a factory job, unless they relied on the headlining to hide it from clients
But the deck has already been painted with several coats of sandtex so not much chance of seeing any holes from above. Any there are would have been just the tip of a small screw going too far through from the previous owner.
Some others are very obviously from my grB rails, and are taped over from outside at mo, the new rail is a different size, so will fill those holes and drill new ones.
Either way I think you will have to locate the leaks from outside as if you do not, what is to stop the plywood rotting eventually. if water continues to get between the inner & outer skins. A moisture meter (if you have access to one) might help to narrow down the search. Hammer testing the outer skin might tell you the condition of the core. So much depends upon how well the core has been put in/on. The overlay of laminate does appear to be well finished so perhaps not a poor DIY job , which might suggest it was done when new before the deck was fitted.
If you countersink the hole on both sides you'll have a plug that won't fall out. Same principle for larger holes which hopefully you haven't got any of...
Re first question about filling from below. Push the filler in to the hole then have something like cling wrap to cover the glue and stick it in place with any sort of sticky tape. The cling wrap will if flat come away from the cured glue quite easily. ol'will
