Interesting subject, both Toad and Newts like nice clean(ish) freshwater .
Doubt that Faversham Creek brackish goo falls into that catagory. :)

Who will pay for any pontoons and services?

Choices
local authority ie. South Dock run by Southwark Council.
or
Private. ie. St Kats owned by some obsqure hedge fund based in Guernsey/Belize out for quick sharp profit.
or
CaRT. a non profit charity that will probably absorbe the EA in the not to distant future, if the HMG s dowery/bribe is massive enough.
or
Local business ie. EU subsidy rich farmer/land owner who is well aware that sticking a pontoon or two into a muddy creek can be a licence to print money. as at Conyer.

Probably not much dredging needed for the craft likely to visit.Plenty of water in creek around high tides and will not need much mud removal to keep boats afloat when gate(s) are shut.Also boat movements both in the new compound and in and out of the creek will help to shift silt.
Since the automatic sluices on the old gates went out of action the build up of silt has been considerable around Town Wharf ?
