I am looking for a cheap marina in Greece, preferably on the continent side with a good airport connection. The most important is possibility to keep a boat of 2,5 m depth and approx 15-16 m lenght. I am looking for yearly stay.
 
Marinas as known in the UK are few and expensive. The preferred option and the safest for the occasional user is to base your boat in the boatyards of Aegina. The island is 2 hours from Athens airport, and easy to access. Boats can be launched as soon as you arrive and stored safely whilst you're away. Aegina is a really lively summer resort.

Unfortunately Aktio is not, strictly speaking a marina, but rather a hard standing.

Marinas, as Duncan 99210 points out are few and far between. In view of your needs for good airside connections I'm ruling out all in the islands.

Whilst you can get flights, at vast expense, from Preveza and Kalamata, I'll assume you want to be able to get to ATH as the main international airport.

You have the following marinas - 1. Gouvia on Corfu - international flights to Corfu airport, fairly pricey, a long haul to the main air-hub @ ATH of about 10 hrs with a ferry to Igounemetsa.
2. Levkas - on Levkas island, no local airport and about a 6 hr coach to ATH. Both these two are, IMHO, pricey though incomparably cheaper than most of Italy or the UK South Coast.
3. Messolonghi, about 4:30 from ATH, cheaper than the other two, had a rocky start but is now quite reasonable. 4. Kalamata, ostensibly the same price as the first two but overwintering cheaper about 4:30 hrs to ATH. You have a raft of local-to-Athens marinas, more expensive and crowded than the 4 covered so far, but all need between 2 - 1:30hrs to the airport. Finally. already mentioned, Ag Nikolaos in Crete, seasonal flights to Xhania or Irakleon.

Although not on the mainland (and a looooong way south) Agios Nikolaos marina on Crete is not expensive. Direct flights to and from the UK run from April to October, after that you have to change flights in Athens, but three or four flights a day leave for Athens from Heraklion. There is an excellent and inexpensive bus service from Agios Nikolaos to Heraklion airport (hourly I think).
